I have no idea what any of the villains motivations in this show at all. From what I can tell they want to save humanity by killing children and the people who have been saving the world up to this point.
Actually, considering only Sugita and Fine can really classify as villains…
They both want something to do with the past technology. Now that the Frontier’s seal is broken, I think we will see Sugita’s ploy in action. And, considering our dear Chris, Fine will be resurfacing soon too. Only possibility I see right now is Chris being left with a time bomb in her mind, unlocking ~something~ if the Frontier comes up.

Yeah, the show suffers from poor writing and terrible conveyance. But it has all the whizz-bang to make up for that.
