Umm… perhaps you could add the “delete original” code into the patches? I think I remember you guys did that for a patch a LONG ass time ago, and I thought that was pretty convenient.
It seems that I can’t patch episode 11. Other episodes are fine, but on episode 11 “target window checksum mismatch: XD3_INVALID_INPUT”
What should I do?

I’d rather not because if anything goes wrong in the patching process you’d just lose your files.

the original file is corrupt so redownload it
or just download the v2
